The Comments field of the QSO is sent to eQSL, Club Log, HAMLOG, HAMQTH, HRDLOG and QRZ, if you use realtime saving on any of these online logbooks. Except eQSL, all services use the ADIF COMMENTS field which matches with the objective of the Comments field of Swisslog. eQSL is a bit special because this text is used for the eQSL Card, that's the reason eQSL uses a different ADIF field (QSLMSG). Currently the only way to avoid sending your private notes to eQSL (or any other online logbook) is leaving the Comments field blank... 

I have never received any complain on this matter from any user but I understand the situation you expose.... A quick solution would be to add a special tag in the Comments field to indicate that from this tag all text will be sent as QSL note on eQSL (i.e: QSLMSG:)

Example:

This is the private text.
QSLMSG: this text will be sent to be displayed in the eQSL cards

This way user decides which text will go to eQSL by simply adding the QSLMSG: tag at the end of private comments. For the rest of online services I could only include the text from the beginning of the comments fields up to the QSLMSG tag. I think it's the best solution to isolate the QSLMSG to eQSL within the Comments field of Swisslog.
